Fellaini have not committd any foul prior to his first yellow but six minutes from time he was booked for fouling Aguero, he was given a straight red card for headbutting the same player.
Manchester United came close to scoring in the first half when Ander Herrera headed wide Rashford free kick.
Meanwhile Manchester City's substitute, Gabriel Jesus, scored a late header but his effort was disallowed for offside.
Though Aguero had earlier hit the outside of the post before David de Gea saved well to deny the Argentine striker, and also keeping out Aleksandar Kolarov.
With the game ending goalless, the table still remain City in fourth while United remain outside a Champions League spot in fifth.
United are now unbeaten in 24 league games and are two points behind third-placed Liverpool with one game in hand, but two of their remaining five matches are away to Arsenal on 7 May and Tottenham on 14 May.
Manchester City are one point behind 3rd position Liverpool with a game in hand over the Reds.
City face a trophy-less first season under manager Pep Guardiola and failing to qualify for the Champions League will not be accepted.
